What types of purchases do you need it for mainly? Materials, R&D, or admin supplies etc?
This would help people suggest some ideas.

Check out Microsoft. We have customers in your field using Microsoft Dynamics GP, CRM, SharePoint, and Office 365. NAV maybe another option. Would need more details to offer more specific recommendations on software.
Meenal,
I found this website page on using Quickbooks Purchase Orders, have you tried it out to see if it will help you? See http://support.quickbooks.intuit.com/support/pages/inproducthelp/Core/QB2K12/ContentPackage/Core/Purchase_Orders/task_po_write.html
Start with defining your business needs-in a document. Prioritize your needs in terms of: what you MUST have, SHOULD have and NICE to have.
Then test QB to see what it can do, what it does not, and how serious/light the gaps are.

There is a company we use called Ariett, they have a purchasing software that has worked well for us (we Dynamics GP) but they also have a cloud based systems that might be of interest. I do not know if they will work with your systems but these people are GREAT to work with and have an amazing support team.

I work at growing Biotech company and were in a similar situation. We've been using ExpenseWatch, a cloud based system that streamlines requisition approvals through invoices. The system has been working great and integrates easily into QuickBooks.
